Yeah, he was first listed on the injury report as "probable" in Week 13 and Justin went out in Week 15.
I don't know how closely you followed the 9ers last year, but it wasn't really noticably effecting his play until after Week 15 (e.g. it was there, and everyone was talking about how much worse it was getting as it went along):

In fact, that’s the untold story of this week. Aldon is hurting too. He’s been limited in practice with a shoulder injury and in the last two games if appears as if he’s been avoiding contact.

(and don't worry, not just being a homer, Aldon shouldn't have had NEARLY as many sacks as he did list year.
