Just looking at the play by play, I think he did try to do that but after the 1st and second drive the run offense was largely ineffective. Gore, Hunter, Dixon, and Kaepernick (Not sure how many were scrambles and how many were designed running plays so it might be a little off) combined to run 15 times for 28 yards which put the Niners in some passing situations in which they couldn't always convert. If you take out the Kaepernick carries since I am not sure how many of those were designed run plays it was 9 carries for 22 yards which does force passing situations.
It's hard to say if he ran the ball you would be 2-1 when you were largely ineffective running it after the first 2 drives, one of which was a 3 and out. Not trying to rub salt in the wound or anything just giving you some real stats that might shed light on why he didn't continue to run the ball. In order to have an effective run game your QB needs to move the chains.
