The red part of your post is the exact correct time to throw the challenge flag. That is literally what the challenge flag exists for.

The reward was a touchdown, the risk was a timeout with less than 3 minutes to go in the half - and they get first ball in second half, too.

Insane stuff to call this a bad challenge. It is a TEXTBOOK good challenge.
